Initially, the tournament included three Welsh clubs from the Football League (Cardiff City, Swansea City, and Wrexham), along with Merthyr Tydfil and four League of Wales clubs (now the Welsh Premier League). Merthyr Tydfil had a guaranteed spot until the 2001-02 season, after which the highest-ranked team among Newport County, Merthyr Tydfil, and Colwyn Bay was invited to participate. Colwyn Bay never qualified later on. By the 2004-05 season, the competition expanded to 16 clubs, featuring the top 10 Welsh Premier League clubs and the best-performing team among Newport County, Merthyr Tydfil, and Colwyn Bay, in addition to the Welsh Cup winners, Cardiff City, Swansea City, and Wrexham. The FAW Premier Cup offered attractive prize money for participants, with TV coverage income divided among the competing clubs. Losing semi-finalists received £25,000 each, runners-up got £50,000, and the champions received £100,000. Despite the financial rewards, some top clubs reportedly did not take the competition seriously, including Cardiff City, who only won the cup once in 2002 by defeating arch-rivals Swansea City. Wrexham had a strong presence in the finals, with Welsh Premier League clubs Barry Town, Rhyl, The New Saints, and Llanelli also making appearances. The 2007 final marked the first time an English Football League team was not present. The final edition in 2008 saw Newport County triumphing over Llanelli at Newport Stadium. Broadcasted on BBC Wales, the FAW Premier Cup faced cancellation in 2008 following the withdrawal of BBC Wales sponsorship. In the 2011-12 season, exiled clubs were given the opportunity to participate in the Welsh Cup again. While Merthyr Town, Newport County, and Wrexham accepted, Cardiff City, Colwyn Bay, and Swansea City declined. UEFA's rejection of granting Europa League entry through this route led to these clubs' absence in the Welsh Cup in the subsequent season.
